Thorne was trying to gain Singularity power, and the other two factions got in the way of them doing it. It may have been revenge against Thorne for what they did in the start, throwing everyone in jail for no reason, or because they'd rather have the power in their hands away from Thorne. I think everyone had their own reasons, and probably only a few of them was faction related.
